I was working for a non-profit organization with my H1B and later converted to full time doctorate.
Now a profit based company is ready to sponsor my H1B. When I renew my H1b then will I still fall under the cap?

You will definitely need a new H1b if you are changing your job roles, pay and even the type of organization from non-profit to profit. You will be under the cap.
