What is the right time to apply for STEM extension when my H1B approval is still pending. What are the consequences if my H1B gets denied? Can I stil go ahead and apply for STEM in that case? What if my H1B gets approved before my STEM extention?

You need to file for STEM extension before your OPT expires. Your company needs to sign a verification of employment for you that you are working in STEM field.
