I got a new job with company-B and they have initiated H1B transfer process. Is there a rule that I should join Company-B? What if I continue working for company-A, will the H1B petition still be valid?

It is ultimately up to you. Since you haven't resigned Company-A yet, you can still continue with company-A and use the same petition they filed before.
