Can we take master's admission while H1B under process

Question

Hi,

 

My OPT extension going to expire on september 23,2014. Currently my H1b is under process.I would like know, if i apply any university for fall semester 2014, does it affect to my H1B process? Cause i want to be on safe side in order to protect my status and  also i do not want my H1B under trouble. So Could you please suggest me  how to follow further.
